In 2008 the university started from four departments — Social System and Anthropology; Peace and Conflict Studies and Management; International Relations/Politics; and Microbiology. The university offers traditional courses in humanities, physical and life sciences, and forestry along with non-traditional courses that are unique and related to the state including subjects like ethnic history, mountain studies, border studies, and hill music and culture.

To be eligible for a scholarship or financial aid at Sikkim University one needs to attain a minimum score of 55 percent (50 percent in the case of SC, ST, and OBC) in the qualifying exam for their last semester. The family's total income for the person who is applying for the scholarship must be lower than 60,000 annually and the applicant should not receive any other funding or scholarship from another source.
Admissions at Sikkim University are either merit-based or are a first-come-first-served basis. To be admitted to the respective Ph.D. program degree, students who have passed UGC- JRF, CSIR JRF GATE/ SLET or MPhil are exempted from the exams written.
For admission into B.Sc Geology, a candidate must pass his 12th exam with minimum 45 percent for the stream of science.
To be admitted to B.Sc Music, a student must pass his 12th exam at a minimum of 40 percent.
Admissions to MCA are determined by the merit list, which is created using the marks of 12th along with the academic performance for an individual. Students must score 50percent marks during the class of 12th grade, with mathematics being one of the most important subjects.
Students who wish to pursue MA in Chinese must be able to pass the exam. MA in Chinese must complete a BA in Chinese prior to applying, and with at minimum 50 percent
